Had done and have done both are right, but they are in different tenses. Have done is in present perfect tense, and it’s used to express an action, which is already completed from a short time, while had done is in past perfect tense, and it’s used to express and action, that happened earlier than another action in the past.

Examples: We have already done our homework.

He had done his homework, before he went to the zoo.
